That is how it works. Remember, homing doesn't mean "move to 0,0,0", it means "find out where 0,0,0 is". Where the nozzle ends up is irrelevant to the homing process, as long as Marlin knows where the nozzle is at the end of it. If you want to move to 0,0 after homing Z, do "G0 X0 Y0" or "G28 X Y" after the initial "G28".
$\begingroup$ As a comment, homing is defined as G28 or followed by an axis letter as a flag, not a zero/digit/number after the letter. The X, Y, and Z parameters act only as flags. Any coordinates given are ignored. No it does not. In fact, when I hit "Home Z" it just goes higher every single time. Whenever I hit Set Home, it never remembers where I set it. It just moves the x, y, and z axis about 5mm each time and always in the same direction. Its strange, and I have no idea why its acting like that.
If the probe doesn't retract almost instantaneously, perhaps it's sticky and not sending the trigger pulse to the mainboard. If it does retract but the Z axis doesn't stop, suspect the wiring, or more precisely the firmware config which determines the wiring needed. Different wiring schemes require different firmware.
